About

I’m a computational biologist with a PhD in Genetics & Molecular Biology from Emory University. I came to coding as a biologist first — self-taught, R-native, Python when the job calls for it — and now AI I suppose. I spent my graduate work turning large, multi-omic sequencing datasets into answers about how the adaptive immune system is regulated transcriptionally and epigenetically, or dysregulated in the case of autoimmunity.

Most of my work from the last few years is in spatial transcriptomics: building analysis pipelines for imaging-based platforms like 10x Xenium, benchmarking cell segmentation algorithms, and developing methods to measure when segmentation gets it wrong. I also do odds and ends supporting our group’s work on delivery for mRNA-based therapeutics. This includes guide selection for Cas9 systems, single-cell, or bulk genomic datasets.

Now I run all of my group’s computational functions. That means managing a few over-powered workstations, a team of over-eager AI agentic assistants, and developing Claude skills to enable our lab scientists to run their own pipelines to analyze their data directly.

What I work on

  • Spatial transcriptomics — end-to-end Xenium analysis: alternative segmentation, QC, tissue microarray processing, and downstream spatial statistics
  • Method development — CRISP, a software package for assessing cell segmentation quality using co-expression of mutually exclusive markers
  • Single-cell and bulk genomics — RNA-seq, ATAC-seq, integration, and gene regulatory network analysis
  • Reproducible pipelines — Nextflow and R-based workflows designed so the next person (often future me) can rerun them
  • AI-based bioinformatics — learning how to use agents for data analysis in responsible and reproducible ways (see Stringency)
